Steve Torpey scored inside the first 40 seconds to give Scunthorpe all three points against his old club.
Paul Hayes broke free down the right and crossed for Torpey to head home.
Veteran winger Peter Beagrie was unfortunate not to increase the lead, hitting the post twice and missing a penalty after 66 minutes.
Goalkeeper Willy Gueret turned away his spot-kick after he fouled Ian Baraclough in the area, while Paul Connor went close for Swansea late on.
