Jasmine Guymer pulled the Swans level just 10 minutes later, netting her fourth goal in as many games.
But nine minutes later Barry were back in front; Scarlett Davies restoring the lead for the hosts.
The Linnets extended their lead in the second half, Amelia Herbert making it 3-1 to seal three points for the league's in-form side.
The under-17s, meanwhile, progressed to the semi-finals of the cup with a convincing 6-0 win over Penybont.
Megan Williams opened the scoring after just 10 minutes, before Emily Green made it two just minutes later. Ellie Gibbins added a third before the break, netting her 21st goal of the season in all competitions.
The Swans dominance continued into the second half, with three goals in seven minutes completing the scoring. Efa Nicholas Vardill, Katie Rowles and a second for Gibbins sealed safe passage to the last four.
